As powerful as they both are, the fact is that Bruce Banner and Thor are two of the most rational individuals in the Marvel Cinematic Universe - certainly in the Avengers. Banner is always wary of the potential destruction he can cause as the Hulk and prefers not to have to get involved in a physical altercation and Thor is worthy of wielding Mjolnir for a reason. Had both men been present, the Civil War would have been less likely to take place. Banner even predicted it with his "time bomb" speech in The Avengers and would have done everything to stop the Avengers from in-fighting had he been there. Thor calling his team-mates "petty and tiny" in the same movie emphasised his opposition to needless quarrelling. In a nutshell, Banner and Thor not being on Earth means the Civil War will go ahead a lot easier than it would with them there.
