During the production of Metal Gear Solid 2, Hideo Kojima began to take a step down from the franchise to focus on other projects. Then during the production of Metal Gear Solid 3, a string of developmental issues led to him coming back in to oversee the project, before all this and literal death threats from fans (!!!) caused him to come back on board for 4.

By this point, with Snake now old, grey, tired, and constantly getting dragged back from the grave for "one last mission" Kojima began to see a lot of himself in the legendary protagonist. He wanted to move on with his life, but his connection to the man in the sneaking suit constantly stopped that from happening. Thus, at the end of MGS4, he opted to quietly kill him off-screen.

"Wait, what!?" you spray all over the nearest cardboard box, "Snake doesn't die in MGS4! He just... quietly... fades... to white... surrounded by daisies... in a cemetery". Oh.

If you're still not convinced then just listen to the man himself: "The hidden theme here is that I want Snake to die so that I can move on."
