Fallout 4's story and gameplay are heavily based around its four major factions.

Typically the main story is supposed to end with one of these factions destroying the others, however, the game also features one ending where all the Institute-opposed factions end up coexisting in peace.

To reach this ending, you have to finish the main quest line without triggering the battle for Bunker Hill. The only way to achieve this is by getting kicked out of the institute by breaking their laws before the Bunker Hill mission starts, either by getting caught stealing or murdering within the Institute.

This will instantly bump the story to the final confrontation with the Commonwealth's boogeymen on the Minutemen side, preventing any battles between the Railroad and the Brotherhood of Steel and allowing you to end the game with the three major factions intact.

From then on, you can be a part of all three factions at the same time, which means more quests and stuff to do in the post-game.

The Institute can't be a part of this for obvious reasons, although, spoiler alert, there is a post-game mission that allows you to create a settlement for ex-Institute scientists, so you might as well count them amongst your allies.
