After all, there's a special place in hell for those that imprison their own offspring to use them as some sort of cosmic battery to power their evil schemes, however in the narrative of Borderlands: The Pre-Sequel he's painted in a much different manner.

I mean don't get me wrong, he's still a backstabbing, conniving little s**t, but to be honest, when you're rolling in the Borderlands universe, everyone's is a deep shade of grey on the morality scale. Hell, when the heroes of the story gleefully kill people without a care the baseline is all over the place!

Plus if it makes you feel any better, you're technically playing as a clone of Handsome Jack thanks to the Doppelganger DLC pack released for the game.

Therefore technically you're not responsible for the many, many crimes and horrors that Jack has committed as you're a separate clone of him! However, it does look like the doppelganger has fallen on some rough times come the sequel Borderlands 2 as here he's gunned down as a mini-boss by the Vault Hunters in fairly short order.
