After the House of M storyline reduced all mutants to 200, Scott Summers decided to re-establish X-Force and took on children as his students in the war against those who sought to reduce that number further.

When it was revealed that the Phoenix force was returning to earth, Scott believed it was to return the numbers of mutants to what it once was, and decided to prepare the next host, Hope, for the coming events, resulting in a battle with the Avengers, and ultimately being locked up for his actions.

When the time came for Hope to take on the Phoenix, she was killed, and the Phoenix was split between five mutants, with Scott being the leader of the group.

The story concluded with him killing Professor X under the influence of the entire Phoenix Force, but Cyclops is still widely considered to be in the right by fans, despite how Marvel continues to portray him as the villain of the story.

It makes sense for Marvel to have the death of Professor X as the reason why Cyclops was the villain, but what made no sense was why Scott protecting the host of the Phoenix from being killed by Wolverine after being told that her death will cause the apocalypse by his time-travelling son is glossed over, or why Scott is blamed for being overwhelmed by the Phoenix force, despite not being the correct host, or even able to give it up.
