After the first Clone Saga brought back Gwen Stacy (temporarily) and revealed the first clone of Peter Parker (Ben Reilly), Marvel decided to retcon the entire Spider-Man mythos by having Peter Parker - the original, Spectacular Spider-Man - merely be a clone of Ben Reilly.

When Ben returned many years after the original Clone Saga, Peter 'discovered' that he was only a clone, and decided to retire as Spider-Man. Ben Reilly not only took up the mantle of Spider-man, this time going as the Scarlet Spider, but also replaced Peter in his life, preparing to become a father to Peter's child.

As you can imagine, this was not received well by fans, and was made even worse when it was revealed that Norman Osborn was orchestrating the entire event from behind the scenes. Due to the fact that a lot of people felt that the Green Goblin had a fitting end in his death, it wasn't the best choice for Marvel to reverse their retcon by adding him into the mix, and when the storyline finally ended, there were too many loose ends for the writers to explore, so a lot of plot holes remain largely unexplained.
