Captain America and Iron Man have not always had the most cordial relationship since their first meeting in the original Avengers comic. Despite the tension (and outright hostility in some cases), the two heroes respect each other and would not hesitate to have each other's backs during their heroic exploits.

In the alternate reality story Age Of X (set on Earth-11326), various mutant-centric events lead to widespread anti-mutant sentiment and the development of a plan to wipe out the entire global mutant population. A handful of their most formidable remained, and the Avengers were assembled to apprehend these powerhouses. However, the heroes quickly oppose their mission and eventually come to protect a group of fleeing mutant children.

Unfortunately, Iron Man is infected by a virus that both fused him to his suit and was causing his death. Due to this, his suit was left vulnerable to rogue programming and in one such instance this took over and forced his hand to kill off a group of mutant children.

Left with no choice, Steve shot his ally in the head to protect the persecuted group.
