The Dark Phoenix is a different type of villain because on its own, it's a cosmic entity that represents all of life and passion in the Marvel Universe. The Phoenix Force is compelled to find powerful telepathic beings and bond with them, and that's when it becomes a problem for the X-Men.

When the Phoenix Force possesses Jean Grey, she goes from ally to an enemy in very short order. While Jean was already a powerful Omega-level mutant on her own, with the Phoenix Force bonded to her, she was beyond powerful. In one instance, she shot across the galaxy, consumed a star, and inadvertently killed billions of aliens. Billions.

The X-Men attempted to help Jean, and separate her from the Phoenix Force, but she was much too powerful for the likes of puny mortals, even if they were powerful mutants. In the end, Jean used a powerful ancient Kree weapon to kill herself after an emotional parting from Cyclops.

That was the first time the Phoenix Force came to the Marvel Universe, but it wouldn't be the last. And because Jean didn't remain dead, that meant she was still ripe for the picking when the PF came calling, which is eventually did.
