2. Time-Travel Would've Effected Everything

Now that time-travel has been introduced in Fox's X-Men franchise, if the three universes merge and those time-travel exploits actually took place in a merged universe, wouldn't things have panned out differently in the Marvel Cinematic Universe and Sony's Amazing Spider-Man universe too? Time travel effectively retconned half of what has happened in the previous X-Men movies and, as such, it would have done the same to everything in the other franchises beyond certain points in time as well. While the time-travelling exploits have tidied up a few loose ends in the Fox universe, and should therefore be seen from a positive viewpoint, to think that they may have prevented or changed the events in other franchises isn't a good thing and makes things very complex.
