7. Where/When/Why Is Gamora?

Staying away from "Is it older Gamora from this timeline or a Gamora from a different timeline?" for NOW, Gamora's final scene in Endgame is... kicking Peter Quill in the balls.

A pretty fitting exchange between the two, but there's also the possibility that after Tony snapped away Thanos' legions, she was dusted too.

If not, she just... left?

At this point in the battle, Old-Gamora and New-Nebula have essentially united again, yet when everyone is back on Quill's ship, the Milano, Gamora is nowhere to be seen. The only reference to her is Peter firing up a piece of tracking software, as the screen reads "Searching..."

However, the Gamora from our reality died when falling from the cliff in Vormir, to acquire the Soul Stone. An alternate reality 2014-Gamora could be "somewhere safe" if Tony realised the connection between Peter and Gamora during Infinity War's battle on Titan, but even then, why not leave her to be united with the rest of the Guardians?

This is likely fodder for Guardians 3, but not having a character call out her name or mention her disappearance is certainly a strange final beat for the character.
