Given that Arnold Schwarzenegger has been very open about his desire to see the film lead on to be a trilogy, there was never going to be an entirely happy ending, no matter how well Skynet was foiled again. It was just a matter of how the script would cleverly explain that the threat was still very much present.

Or, in reality, it was just a matter of the film pulling the rug right at the last minute after showing an extended shot of the entire Cybderdyne complex crumbling to the ground. Because somehow, despite the epicentre of the blast being right next to where the Genisys core was, the gigantic explosion isn't quite enough to do the job.

That much is proved when the post-credits stinger shows that Genisys/Skynet is still alive, despite every fibre of the audience's brains screaming how impossible it would be. But at least it might keep the possibility of seeing Smith's Skynet again.
