2. Vaas - Far Cry 3

Far Cry 3's Vaas Montenegro is often cited as one of the most compelling video game antagonists of all time, with Ubisoft smartly focusing almost entirely upon his imposing presence in the game's marketing.

Many fans were disappointed, then, when Vaas ended up killed off roughly two-thirds of the way through the campaign, in an infuriatingly anti-climactic "boss fight" no less, where the game wrestles control away from the player and has Vaas stabbed to death in a cutscene. Boo.

Given Vaas' perversely entertaining personality, it's not terribly surprising that the remaining hours of the game desperately want for his presence, with the climactic antagonist Hoyt Volker utterly failing to fill the void Vaas leaves behind.

Vaas was plenty villain by himself, and clearly should've stayed alive until the tail-end of the game.
