Although Fallout 4 loves to recycle locations by using them in repeatable missions, the game doesn't really expect you to return to cleared locations if there aren't any quests attached.
After all, if a place is cleared and looted, there's not much point to exploring it.
And yet, despite this, there is one location in the game where something does happen if the player returns to it after clearing it off hostiles—a hidden boss fight with a giant crab.
Eden Meadows Cinemas is a drive-in theater from the Far Harbor DLC that is infested with ghouls the first time you arrive there.
After you manage to kill all of its irradiated residents, the place appears to be empty and devoid of anything interesting to do, but if you ever return to it, you'll discover that something new has moved in.
