2. The Colossi - Shadow Of The Colossus

Shadow of the Colossus has the protagonist, Wander, hunting down 16 giant creatures, with the mysterious entity Dormin promising that doing so will result in the resurrection of a maiden called Mono. One of the strangest things about the boss fights in this game is that the creatures will typically not attack you until you attack them first, and when you hunt them down, they're usually just chilling out in their element, not bothering anyone. Many gamers have commented upon feeling bad about killing these majestic, strangely beautiful creatures, given that they're never indicated to be bad but simply an obstacle which must be felled. As it turns out, we find out at the end of the game that these creatures are all parts of Dormin, sealed away from one another to keep him from harnessing his full power. All we as the player have done is aid his reconstitution, even if he ultimately does keep to his end of the bargain and revive Mono. Still, it wasn't hard to feel bad at bringing these things down, given that they pretty much only ever acted in self-defense.
