9. The Game Contradicts Fallout Lore
In a series with more than five canonical entries, it's no surprise that the Fallout world has extensive lore that explains just about everything prior to the player's arrival in the game. So, as you can imagine, ensuring that the story elements in a new game don't contradict the established canon can prove quite difficult, as is particularly evident in the case of Fallout 4.
For example, the drug Jet was established in Fallout 2 to have been the creation of the nefarious science prodigy Myron, but in Fallout 4 it had been shipped prior to the war to Vault 95.
Similarly, the Institute is presented as having some of the most advanced technology in the history of mankind, including the ability to create super mutants who are immune to cancer in the first titles, yet Father is still afflicted with the disease here.
While these plot points are pretty confounding, it's worth noting that some alternative explanations have been posited to explain why contradictions like this can exist in the series, so it doesn't break it completely.
