9. Firion - Final Fantasy II

Near the end of Final Fantasy II, player character Firion and his party battle and kill the villainous Emperor Mateus in a relatively underwhelming boss fight. It feels a little off, for sure, but that seems to be the end of him all the same.

However, the Emperor re-emerges a little later on as the game's very final boss.

More to the point, he reveals that killing him caused half of his soul to descend into Hell, where he managed to become its ruler and has now returned in a considerably more powerful form with the intent of destroying the entire world. Yikes.

While it certainly didn't seem like there was another option beyond taking the Emperor down - and it's absolutely possible he basically intended for you to kill him the first time - striking him down nevertheless only made him apocalyptically powerful in the long run.
