The Nintendo Universe Theory is one of the most popular and more interesting to delve into. Putting aside games like Smash Bros (Games that aren't strictly canon) there are a number of links that tie a lot of Nintendo's franchises together.

Mario, Yoshi and Donkey Kong are the obvious first connection, considering how often they go between each other's games. That and the fact that Donkey Kong and Mario stem from the same Arcade game. However, both Samus Aran and Link can also be connected to those three.

In Super Mario RPG, you can find Link and Samus Aran asleep in two beds at separate points in the adventure, binding them to Mario universe. Add to that the Mario posters found in Ocarina of Time and it's hard to argue they aren't in the same universe.

Kirby was tasked with dealing with a Metroid infestation in Kirby's Dream Land and is also personally greeted by Samus at the end placing Kirby's games firmly within the same universe. And finally, the Ship in Pikmin can be found floating around in Super Mario Galaxy drawing the entire Pikmin series in the mix as well.

There are a few games that can't be placed within the theory without hilarious leaps in logic, but the fact that seven of Nintendo's franchises clearly share some form of universe is interesting enough on it's own.
