Metroid Prime concludes with Samus duking it out with a super-evolved Metroid.

Throughout the battle, the titular villain alters its exoskeleton so its momentarily vulnerable to one specific weapon. This forces you to keep rotating through your four Beams to stun it. When Prime charges at you, you need to use the Morph Ball to hide inside the tunnels underneath and crawl to the other side.

After you've wailed on the Phazon-fused beast for a while, it will cast off its physical shell, forcing you to face off against its Core Essence. Not only will it unleash Metroids that drain your life, the Core can turn invisible. When Core does this, she can only be seen on one spectrum at a time, forcing you to rotate between your Thermal and X-Ray visors.

Even though Metroid has had some pretty epic bosses, they can get pretty stale if the fight boils down to "blasting them a lot". Thankfully, Prime is the perfect kind of boss since he forces you to use every weapon and upgrade at your disposal to defeat him.
