1. A Pokemon World Tournament
One of the better features in Black/White 2 was the Pokemon World Tournament, a series of televised battles between the player and any number of former Gym Leaders and Champions from previous games. It wasn't perfect, but its constant array of new challengers and opponents kept it fresh and interesting.
What Nintendo have the power to do this time around, is make it an on-going live event. The player enters, and is put in a series of knockout rounds or a league format with no save; if they win they win, if they lose they lose, and next week it'll reset and they can try again. Vary the opponents, bill them from locations all over the world with Pokemon that reflect their regions, and make sure battles are never predictable. There could even be special events and online versions every so often through it.
It gives players a reason to keep coming back to the game and trying new things, and it gives Nintendo a function they can play around with in future to keep things interesting. After all, it's the big battles that are the funnest, so giving players a dedicated place where they can test themselves offline offers the best way to keep them involved in the game.
Plus, the TV stage battle zone and live crowd was a really nice feature. If Nintendo can be bothered to get some audience noises created to pipe through the battles, and come up with genuine elemental arenas to battle in, it might finally give us all a Pokemon League that actually resembles the one from the anime.
