3. Mewtwo
I'll keep it simple here. Generation 1's strongest Pokémon, and the antagonist of the very first movie, Mewtwo was, at the time anyway, genuinely a little scary. Partially down to its alien-like design, partially down to just how !*$% strong it was.
When you eventually completed the game and headed into Cerulean Cave to catch it, chances are it was a good 10 levels stronger than anything in your team. Trying to catch it became a test of your nerves, your skill and your endurance, as it could lay waste to your team before you'd even thrown your first Pokéball. In 1999, missing out on the game's best Pokémon on your one and only chance to catch it was legitimately a frightening prospect. Oh, you just used the Master Ball did you? Aren't you just the best.
Although many years and other end-of-game legendaries have since come along, Mewtwo still remains the original bad boss from the franchise, and its cult-status is assured for so long as they keep making games.
