The second season of Lower Decks began production in March of 2020, with the entire writing portion completed via Zoom. All of the voice work was recorded remotely, though as the show is animated, it has been one of the Star Trek shows least affected by the pandemic.

Showrunner Mike McMahon hinted that the second season will feature Tendi more prominently. He said that he envisaiged a supporting story with Mariner and Tendi running throughout the season. He also addressed criticism that the show did not display any LGBTQ+ individuals, making it the only Star Trek series in 2020 not to do so.

He said that Mariner was intended to be bisexual, though it had not been explicitly stated. This, he claimed, will be rectified in the second season. Away from this, the show will begin with Boimler still serving aboard the Titan. Jonathan Frakes is set to return as Captain Riker, though Marina Sirtis will not be returning as Deanna Troi.

Other legacy characters are due to return in the second season. McMahon says that they will come back in ways that the audience don't expect. Lycia Naff, who played Sonya Gomez in The Next Generation season two, said on Trek Report Weekly that she would be reprising her role. McMahon also confirmed that the Cerritos will get a new chief of security after Shax's death in the first season finale.
