It won't come as a surprise to anyone that Vincent D'Onofrio's Wilson Fisk/Kingpin earns the title of best villain in the Netflix expansion of the MCU. Opinions may vary on Marvel and Netflix's joint efforts but the one universally accepted fact is that Fisk was the strongest villain. It wasn't an accident that he persevered and remained Daredevil's big bad throughout its entire three season run.

The primary aim of the MCU's Netflix expansion was to ground its characters in a gritty reality and Fisk felt three-dimensional. He might've led a dual life as both a business man and big-time criminal sought after by the FBI but Fisk wasn't invincible. He had a deep love for Vanessa and with this love came weakness.

This weakness didn't make Fisk a weak villain though. The character's humanity meant that the ongoing feud between him and Murdock was never clear-cut. At different times throughout the show's three-season run, the scale spent time tilted in both directions. There was a never a clear winner and even with his second incarceration at the end of Season 3, you couldn't help but feel that Fisk wasn't truly finished with Murdock.
