3. Up - Don't Kill The Clones

When Ahsoka and Rex formulate their plan to escape the ship, Rex makes it clear that he will not kill any clones, despite their turning against the Republic. Whatever they are now, they were his brothers and friends, and he cannot in good faith hurt them.

A weaker show would have downplayed the significance of who the clones were and show Ahsoka and Rex tearing into them like they were battle droids. However, the point of Clone Wars is that the clones aren't machines: They are real people with personalities, feelings, and emotions. The decision to treat them as something other than pure enemies reinforces that overarching theme of the series.

Though Ahsoka and Rex don't save the clones when the ship crashes, they honour their memory by having a funeral for them, albeit without their bodies. The visual of the clones' helmets marking their empty graves both shows them as people and marks the end of the Clone War.
