It seems like every superhero has their Nazi analogue, so why should the X-Men be any different? Especially when the persecution of minorities in World War II-era Germany is an important part of certain characters' backstories, and dovetail with the depiction of mutants as an oppressed group in the comic books.

Well, they shouldn't be any different, and they're not, as evidenced by the Nazi Reichsmen who live on an alternate Earth where the Nazis won the war and took over the world. Being the "British version of the X-Men" apparently wasn't a good enough gimmick for Excalibur, a team made up of several former and reserve members of Xavier's team of mutants, which means that mid-way into their existence they ended up a sort of prototypical Exiles, hopping through dimensions like superpowered hobos on magical boxcarts. Which means that at some point they stumbled across their Nazi equivalent, because of course the would.

Earth-597 is actually one of the straightest and therefore most disturbing Nazi alternate realities in comics (that is a ridiculous sentence and bless you for reading it), refusing to indulge in pulp camp and instead being steadfastly horrifying in the way the German military of the time really were. In this universe Charles Xavier was a Josef Mengele sort, creating mutants through barbaric genetic experiments, and so the X-Men are totally evil jerks and freaks. Yaaaaay.
