Marvel's Ultimate Universe has to be given some credit in the risk-taking department, that's for sure. Arguably Marvel's second most popular continuity, the Ultimate Universe has the freedom to kill its characters without affecting the mainstream Earth-616 continuity, adding much more tangible stakes to proceedings due to the relative permanence with which it treats death.

That's no better exemplified than in the Ultimatum storyline, where not only does Magneto kill Wolverine, but Wolverine actually stays dead.

Ultimatum focuses primarily on Magneto, who vows to exterminate all of humanity after the deaths of his children, Scarlet Witch and Quicksilver. Towards the end of the storyline after already contributing to the deaths of many heroes including longtime friend Professor X, the remaining X-Men confront Magneto, who responds to their intervention by tearing the Adamantium out of Wolverine's body before launching a vicious follow-up attack that leaves him unable to regenerate.

It's a pretty brutal issue given even more weight by the fact that Wolverine never actually returned to the Ultimate Universe after this one.
