On a little tangent from Wolverine as a character, but definitely tying into how he'll be introduced, there's the whole issue of how the movie gets to Alkali Lake in the first place. After the second trailer it seemed like we had a pretty good summary of the movie's plot, but Wolverine throws a real spanner in the works and suggests a more conflict-heavy narrative.

As I summarised in the breakdown of the new tease, there's several ways it could be handled, and here I'm going to look at them in a little detail.

First is that Jean and Scott come across Wolverine as a result of students being kidnapped from the school. If the Stryker seen landing at the X-Mansion is the real Bill, then he could be echoing the Brian Cox vintage and taking some students for his own experiments. The pair could then either be some of those taken or tasked with saving them, eventually winding up in the base and coming across Logan.

As for how this would fit into the wider film, it'd likely be a repercussion of the X-Mansion's destruction scene, which appears to be caused either by Havoc's freakout in Cerebro or as a by-product of Apocalypse taking Charles (placing this sequence around the film's mid-point).
