You omit the original ninja from your list, Sega, and he will exact his revenge upon you. Let us not forget that this ninja can flip, throw shurikens, has magic, and has actually killed Batman, Spider-Man and Godzilla.

Yes, that actually does happen in Revenge of Shinobi. Throwing caution to the wind in the face of copyright law, the original game features a shape-shifting boss who transforms from Spider-Man into Batman, and another boss who is clearly a Godzilla ripoff.

Sega, at the time, actually had the license to include Spider-Man in games. This license has since expired, and in subsequent re-releases of the game, Spidey has been given a nifty new pink costume.

On the Mega Drive Mini, Sega has chosen to include Shinobi III, but not the original. Funnily enough, there's actually no Shinobi 2, apart from a spin-off title on the Game Gear, and Shadow Dancer, a sort of pseudo-sequel also on the Mega Drive.

You could argue that the original is actually better than the third game in the series. While the third is a bit more fluid, the first is brimming with personality, great bosses, an excellent soundtrack and challenging, demanding gameplay.
