4. Master Hand

Game: Super Smash Bros. Master Hands isn't necessarily known as a nefarious, evil being like many others on this list, but he is the final boss of the single-player mode in Super Smash Bros., technically making him the main villain of the game. It's totally puzzling as to just why he's been chosen for the final confrontation though, seeing as he's the entity that gave life to all these characters in the first place. Literally, at the very start of the game, each character is just a lifeless toy, until Master Hand in his almighty benevolence bestows life on them. In return, each of his creations start trying to kill each other before turning on their own creator. Master Hand gets beaten to a pulp, before being destroyed in a fiery explosion. What did he ever do wrong?
