Whilst holidaying on a beautiful remote island, brothers Grant and Jason Brody face capture by a savage group of pirates led by Vaas and Hoyt Volker. With the player assuming the role of Jason, the duo unsuccessfully attempt to escape with your older brother Grant being killed in front of you. Fleeing deep into the woods, you are saved by the island's natives named the Rakyat.

Jason learns that the rest of his travelling companions - including his girlfriend, Liza, and younger brother, Riley - are alive but scattered across the island. After the leader of the Rakyat, Citra, initiates Jason into their tribe, Jason works on liberating the island, gradually finding his friends in the process.

Together they begin to repair a boat in the hopes of escaping.

Jason and his allies kill Vaas and Volker, ending their drug and slave rings and finally liberating the Rakyat. Citra is not finished here though.

She captures Jason's friends, stating that Jason must kill them and remain on the island so that they may procreate and give birth to a legendary warrior that will lead the Rakyat to glory. Should Jason choose to kill his friends (whom he has just murdered literally hundreds of people to save) he will be stabbed to death by Citra in a ritual.
