The story of Altair ended perfectly. It was set up throughout the entire game and expertly capitalised with the betrayal of Al Mualim.

Killing him ended the crusades storyline better than anyone could have thought. However, the game then continued into Desmond's story, which for the majority of the game, was a mere footnote.

It simply showed you some scribblings on the wall and faded to black, starting the series long tradition of bumping the modern day storyline of onto the next title, and not bothering to make too many meaningful strides with it.

But there was a lot of potential. Instead of having Desmond stay flat and the same throughout the story, he could finally actually do something and use the skills he gleaned from Altair to take out Abstergo. It would have been a fitting parallel between Altair and Desmond and would have made the modern day storyline somewhat interesting.
