2. Mass Effect 2 - Ditch The Mech Baby & Put All Focus On The Illusive Man
Let's sidestep Mass Effect 3 for a change, as Mass Effect 2's giant, robotic, mecha-baby made of people is just as weird.
Not only does this feel thrown in for the sake of a "blockbuster moment", but it derails the momentum towards some other grand reveal in regards to The Illusive Man. Now, the actual conversation you get to have with TIM is awesome (if not geared towards being either fully Paragon or Renegade - both end with Shepard walking away), but where was the manifestation of his mission on the Collector's Ship?
Rather than have the verbal altercation happening in Illusive Man's darkly lit room, have it start over intercom on the mission - perhaps when you come across a weapons supply cache or a number of Collectors still undergoing their transformation process.
The Illusive Man could chime in with his "We need the tech to help humanity!" rhetoric, and you could start to formulate some thoughts as to how you want to deal with him. Carry this throughout the rest of the mission, and it becomes extremely clear that the time to deal with TIM's overarching control is now.
Once you're back in that final conversation, all roads converge. As we now know from Mass Effect 3, nothing from how ME2 ends actually carries over in any meaningful capacity, so give The Illusive Man both barrels and end knowing you broke free from his grip no matter what.
