Pokemon, much like the previously mentioned Animal Crossing, is a game originally geared toward children. As such much of the dirtier humor is all a figment of your imagination.
Certainly there was nothing dirty about the newlywed couple Duff and Eda who summon an Onix and a Cloyster - that is a very penile looking rock monster and a floating clam monster. Certainly not when Primeape teaches the player to use Tail Whip, even though he doesn't have a tail - vaguely implying he might be using his penis. Or that time a woman mentions her desire to ride Onyx, which is... well, it's a thing.
Nope, nothing dirty in the Pokemon games, for sure.
The icing on the innuendo cake in Pokemon has to be when a character in a bathing suit in Pokemon X&Y says the following line:
"If I'm wearing a bikini... where do I put my Pokeballs? Teehee... woman's secret."
