Despite her mysterious persona, Eva plays a huge role within the Metal Gear universe. Not only does she help Big Boss survive the events of Snake Eater, she also ends up becoming the surrogate mother of Solid Snake and Liquid Snake. However, there is a huge gap in her timeline after this. Peace Walker shows that she remained in contact with Big Boss via a series of tapes and recordings - is it possible that she somehow aided him further down the line in The Phantom Pain's events? Okay, perhaps "we don't know what she was doing at the time" isn't a great reason for her to be included but let's face it - stranger things have happened in Metal Gear Solid. Besides, she's a character that fans would really appreciate popping up to aid Big Boss. At the very least, her character could receive a mention or an Easter Egg-esque appearance - Snake Eater suggests that her disappearance left Big Boss traumatised to some extent. It's been established that he attempted to track her down after Operation Snake Eater - perhaps that search is still ongoing during The Phantom Pain. As stated, Eva's role in the Metal Gear Solid narrative is huge and her role could be brought to the fore with a surprise role in the events of The Phantom Pain.
