Yes, Scalpunter is technically a villain. And yes, Scalphunter was on a mission to kill off his fellow mutants. Still, that doesn't stop Magneto's actions towards John Greycrow being any less brutal.

Famed for being one of Mister Sinister's Marauders, Scalphunter is a gun-for-hire mutant whose key ability - like so many of his fellow Marauders - is that he is able to regenerate from any damage sustained. Think Deadpool, or maybe even to a lesser extent Wolverine. The point being, whatever you do to Scalphunter, whatever damage you inflict on him, he's eventually going to shake it off and be back to his fighting-fit best.

Well, until he met Magneto, that is.

Maniacally cutting of Scalphunter's arms and legs wasn't enough for Magneto, for he was well aware that these limbs would simply grow back due to the mercenary's powers. To make sure there was be no regeneration this time around, Magneto had the genius - albeit psychotic - idea to cauterise Scalphunter's wounds.

Sealing the wounds and stopping further regeneration, this was one of the more twisted acts from Magneto's history - even if it was done as a way to stop an emotionless mutant killer from killing off even more of his fellow mutants.
